A série conta a história do jovem Merlin que chega à cidade de Camelot, onde reina Uther Pendragon . Uther baniu toda a magia do reino e caçou até quase à extinção todos os dragões, aprisionando o último no seu castelo. Merlin torna-se aprendiz de Gaius, o físico da corte que descobre que Merlin é superdotado nas artes da magia. Torna-se então necessário proteger este segredo pois a magia é punida com a morte. Merlin começa então uma relação atribulada com o príncipe Artur, um jovem arrogante mas que necessita da sua ajuda para se tornar o tão conhecido Artur fundador de um reino onde a justiça impera e todos são vistos como iguais.
